I am looking at running an A/V connection between my PC and my home
theater system. The cable will have to be approx. 40 feet long, as the
PC is in my home office, down the hall.

What would be the recommended cables to use for this type of run?

The PC can output the video on any of the following;
VGA
S-Video
RCA
Component

I was considering a S-Video/ RCA run for the A/V, as I can get
all-in-one cables for a reasonable price.
Any suggestions or input on this?

You should use the highest quality that your tv/projector can handle. In
order of greatest quality to crappiest
HDMI=DVI>component=VGA>s-video>composite (RCA)

If your tv has a vga input,i'd use that since its the equivalent of
component, but is only 1 cable. If not, I'd go the component route
